According to the reports Warner Bros. co-CEOs Mike De Luca and Pam Abdy wrote the original ending of ‘The Flash’, which had Henry Cavill as Superman and Gal Gadot as Wonder Woman coming back. But when James Gunn and Peter Safran took over the DCU, they chose to change the ending to one that fit with their plans for the franchise.

‘The Flash’ is a unique project in the DCU because it introduced the idea of jumping through time. In the movie, famous figures like Batman (Ben Affleck and Michael Keaton), Wonder Woman (Gal Gadot), Superman (Nicholas Cage), and Henry Cavill were all brought together. This meeting was an important step before the start of a new era at the studio.
Comicbook says that Henry Cavill was supposed to play Superman and Gal Gadot was supposed to play Wonder Woman in the planned ending of ‘The Flash’. But when James Gunn and Peter Safran took over the franchise, they chose to change the ending to fit their ideas for the DC Universe (DCU).
It's important to note that the new people in charge at DCU decided to break the bond with Henry Cavill, even though he said he would return as Superman and there were rumours of a possible ‘Man of Steel 2’ movie. So, it's not a big surprise that an ending that would have shown the Witcher star was involved was cut. Gal Gadot's future as Diana Prince is still unclear after the debate over Patty Jenkins's decision to leave the role.
